Sean Snyder redshirted his first season at the University of Iowa in 1988. He later transferred to Kansas State, following the footsteps of his father, Bill Snyder. He was named 1991 Big Eight Defensive Newcomer of the Year by the conference coaches after he finished fourth in the league and was ranked at the 27th position on the national level with a punting average of 40.5. Furthermore, he earned an honorable mention from the All-Big Eight honors from the coaches and the Associated Press. He had out-punted six out of his seven counterparts at the Big Eight in head-to-head matchups. It included three punters who had finished ahead of him in terms of overall statistics.

When he was a senior, Sean Snyder was named First-Team All-American by the Associated Press and the American Football Coaches Association in 1992. He was named the first First-Team All-American on the Kansas State team since Gary Spani in 1997, breaking a lull of 15 years.

Snyder also broke the Wildcat record for the best punting average with a score of 52.8 yards per punt and was a first-team All-Big Eight selection by the league's coaches and the Associated Press.
