After joining the United States Army, Michael Flynn served as the second lieutenant in military intelligence. During this time, Flynn took numerous expeditions to Fort Bragg, North Carolina, with Joint Special Operations Command and other divisions. He partook in the raid on Grenada and the operation to sustain democracy in Haiti.

Later in his career, Flynn was a part of the 25th Infantry Division at Schofield Barracks, Hawaii, and the Army Intelligence Center at Fort Huachuca in Arizona. After this, in June 2001, he became the assistant chief of staff for Fort Bragg. He eventually became Director of Intelligence for the Joint Task Force 180 in Afghanistan, a position he held until July 2002.

From June 2002-June 2004, Flynn served as the commander of the 111th Military Intelligence Brigade. Then he became the Director of Intelligence for Joint Special Operations Command. While holding this position, Flynn partook in the two significant operations, including Operation Iraqi Freedom and Operation Enduring Freedom in Afghanistan. Between June 2007-July 2008, Michael Flynn was the director of intelligence of the United States Central Command. In July 2012, Michael Flynn was nominated as the 18th director of the Defense Intelligence Agency in July 2012 and held this position until he was forced to retire from the military in August 2014. During his tenure, he delivered a speech on administration and leadership at the GRU, the headquarters of the Russian intelligence, making him the first American officer to be allowed entrance to the center.
